Done it is a euphemism for having had sexual intercourse: Have you two done it yet?
The vagueness is the point—speakers use it when they want to reference sex without naming it directly, whether from embarrassment, discretion, or playfulness.
Outside sexual contexts, done it simply means accomplished something: I've finally done it—I quit my job.
